The URLs of the links in my Directory are URLs that go to CGI scripts when end users browse my Directory. Why are the URLs of the links going to CGI scripts and how do I change it so that the direct URLs of the links are used?

By default the URL links go to CGI scripts so that clicks on the links can be counted. You can disable this by going to the Control Panel >> Settings & Options >> General Configuration
Look for a setting that reads: '˜How to link to URLs of link listings in directory:'
Set it to: ˜Go to URL directly
Note that if you have chosen '˜Go to URL directly' then clicks on links won't be counted.
