I currently use microsoft server. Can I setup the search engine software on a different remote unix server, and do the search from my regular website querying the remote server?

Running Turbo Seek on a remote Linux server should work fine if you place the correct links from your windows hosted web site to the Linux hosted web site where Turbo Seek resides.
