Question: If I add new directories and links to the control panel, do I have to re-generate the HTML files.
Answer: No, you don't have to. There is an 'update' function to only update HTML files that had changes and to add new HTML files where required.

To update generated HTML files go to the Control Panel >> To do >> Generate HTML files >> 4. Update Generated HTML Files

Note that if you change any aspects of the category templates then you will need to re-generate all HTML files for the changes to take effect.
