If I use cron to check for dead links, build search, update index.... etc..... do I have to make sure that I schedule them so they don't overlap..... or can those all run at the same time?

I would recommend you don't overlap them as doing some operations at the same time can take up a lot of server resources that may slow down the server. Keep things as light on the server as possible.
