The location of generated html files PS for search engines to spider seem to do better in the main route as opposed to being stored in subdirectory.
Does anyone share this belief?

You mean having one subcategory at:
domain.com/dir/sub/sub/sub
and then linking to another sub even further down the road as opposed to:
domain.com/dir/sub.html
and then linking to
domain.com/dir/sub.html > different_sub.html?
It is possible that could have some weight against it.
